The gap between the bottom of the test tube and the seeds are for the air between the seeds to expand. When the germinating seeds produce heat, the air around them heats up and expands as a result. Thus, the gap at the bottom is to accommodate the expanded air. If there was no gap, the test tube might break under the pressure of the expanding air.
