a) Air in the beaker takes up space but can be compressed to a certain extent so it allows some water to enter the beaker. When the air is compressed to its limit, no more water can flow through.
b) He should lift up the funnel, allowing air inside the beaker to escape so the water in the funnel can take the place of the air.
